In the comics (eg. Astonishing X-Men) you see that the events that occur in the simulation room are very real. There is a safety cut off so that if anyone gets into danger for any reason the program automatically shuts down, but everything in the room is actually there. Hence, why they can stand on top of cars and jump off of enemies and such.
